Suppose we need to remove some sound from sample. This
seems easy to accomplish: split sample up in two tracks and
cross-fade them back into new sample:

Here, blue is sample(s), yellow is fade, green is timeline.
Our problem begins, when drifting background theme is present
in sample. Re-mixing according to scheme above results in
following effect:

Here, black curve represents drifting parameter (volume,
pitch or whatever) of sample background.

Currently I'm aware of at least two workarounds:
1. Make crossfading period bigger. This results in
1.1. loosing valuable sample % while removed defect % always < 100;
1.2. making tracks desyncronisation more noticeable, if any.
2. Split sample in two by filtering out beats and background from e.o.
This also means mixing two times more tracks after; so we have work := work x 4 here :( , while it is not always possible to separate background from sample.

This is the way things are in CE 2000/Studio.
What am I looking for is some kind of software what allow editing sample spectrum just like editing images in PS (smth like smudge and cloning tools) plus can mix them just like CE studio (non-destructive editing). If there is no such software and also noone knows other workaround, I am interested in making our own, if someone is crazy enough to join ;)

Wavelab, and CuBaseVST should both be able to do what you are asking. Steinberg is the publisher on those titles, but they are rather pricy. =)

Just read wavelab features list (ftp://ftp.steinberg.net/fwd/info_downloads/ps/audio_editing/WL_Essential/WL_WLEss_Comp_Chart_en_209K.pdf) - it looks pretty standard. Are you sure about this software?
