So are you saying its currently working as it should be, but you want to know why it was flaking out before? I don't think its he server iteslf, maybe a problem with the database or your counter script but again I'm not the backend pro but I'm sure someone like RenGirl might understand a little better but I'll have some co-workers look at your problem to see if they can describe a solution for you!

The counter seemed to be working when I surfed your site, is it suppose to add a visit when I press the refresh button? Tell me exactly when and only when that the counter should go up when surfing through your site so that I can do a little debug for ya!
