Can anyone shed some light on how the navigation of this site (the bouncing, connected squares) may have been done?

I think it would be scripted, but maybe it's tweens.

examples or a walkthrough would be even better

on second view and consideration, I figure the navigation sections are just scaled, giving the illusion of being connected.

perhaps a better question would be, would it be possible to create a similar navigation where the joining lines are drawn on the fly?

It's not asy to say whether this one is scripted or tweened ... because the motion is common for scripting, but it's very smooth. So it could be scripting, could be tweens, but my guess is scripting.
