Generally Windows hosts will use Microsoft Internet Information Server (IIS) as the webserver. The server-side programming language of choice will be ASP and your database will be Access.
On Linux, the webserver will probably be Apache, the server-side programming language will be PHP and the database MySQL.
In general... You can run Apache, PHP and MySQL on Windows if you want.
A Linux host is probably more likely to allow you shell access as well, which will allow you to run programs automatically at certain times of the day via a program called cron.
Personally, I'd go with Linux. But that's probably just bacause I know that setup better...

Linux is just the best, it offers so much more new and up to date softwares, eg: Cpanel & WebHost Manager.
You can look at some of the plans on my host too ;) http://www.spotwebsolutions.com
I hope you find something that interests you ;)
